The VAT settings in eBay > Templates > General Templates > Shipping > Taxation is just for indication on eBay, it does not affect on price. If you want to amend price, you should use settings for price in Selling Format Template (see examples: http://docs.m2epro.com/display/m2e/Selling+Format+Template#SellingFormatTemplate-Examples)
